What mechanism does this application use to send messages to the Exchange server? SMTP commands? MAPI? The Outlook client?

How much control do you have in sending the individual SMTP commands? What would you like the "From" field to display?

Sorry - that's completely under the control of your application. I can tell you how to accomplish what you want using SMTP commands, but it sounds like the application has its own SMTP engine (as most do). You're going to have to search for an answer with the manufacturer of that application.

I think I misunderstood your original question. I thought you wanted to change the From address either to be blank, or to some other format. In Exchange 2003, there are two different features. One is "Send on Behalf", which is configured in Delivery Options. The other is "Send as", which is a Security setting. In ADUC, open the object in question and go to the Security tab. Add the account your are logged into the application as, and check "Send as" in the list.

You have to check Advanced Features in ADUC to see the Security tab.
