I have the same problem in both Exchange 2000 and 2003.
I get users to delete emails and then empty their deleted itmes but even after running cleanup agent the priv.edb and pub.ebd files do not reduce in size. They continue to grow as more things are added but I cant seem to shrink them.
Any ideas

If these databases contains whitespace you can shrink them by running an offline defragmentation. To see how much whitespace they contain look for EventID 1221 in the Application log.

The online defragmentation which runs each night doesn't shrink the databases.

You can run an offline defrag to shrink both priv and pub databases. Or for the priv database, you can do the following:

Assuming you have enough free space
Create a temp mailbox store
Move all mailboxes from fragmented mailbox store to temp mailbox store
Delete fragmented mailbox store
Mount blank database
Move all mailboxes on temp mailbox store back to the original mailbox store

I don't think you can have more than one mailbox store if you're running ES Standard. Is that correct?

You can only have 1 mailbox store in standard versions of Exchange.
But with Exchange 2003 you can have a recovery storage group but users cannot connect to this.
