In the article "Removing the Last Exchange 2003 Server From Exchange 2007 Part 3" the author states: Assuming you are comfortable with the fact you have previously migrated the system folders across, proceed with the mailbox store removal. As per the public store removal, you are then presented with an “Are you sure?” prompt followed by the warning that the physical database files need to be manually removed from the server. I understand being careful to migrate system folders across when refering to the public folder store, but what does this mean when referring to the mailbox store? Are there some sort of mailbox store system folders that I need to have migrated before removing the mailbox store?

If you chose the option to Move Replicas in the Exchange 2003 System Manager, that also replicates System Folders such as Offline Address Book, Free/Busy, Etc... To ensure that all data is moved off of your soon to be removed public folder server, you can look at public folder instances. If public folder instances is empty, you should be safe to remove the database. Besides, in Exchange 2003, System Manager won't let you delete the database if data still exists in it. It'll yell at you telling you to replicate your data to another server first.

I believe what you are refereing to are the .edb and .stm files that will remain on your drives after the store is removed from the exchange org. Default location is c:\program files\exchsvr\mdbdata\yourstorename (i think), unless your database and log files are stored on a mounted volume (SAN environment). You can confirm the location by right clicking the store in question and viewing the properties. Then click the database tab. To view the log file path you need to right click on the storage group and view the properties since log file location is based on storage group, not at the mailbox store level. Hope this helps!
