We currently have 3 servers with Exchange 2000 installed. The 1st is our primary Exchange server which has all of the mailboxes on, the 2nd is a front end server used for OWA, and the 3rd is used for the routing of the emails.

We are looking into upgrading to Exchange 2003, and I was wondering if we have to upgrade all 3 servers at the same time. Can we upgrade our primary Exchange server to 2003, leaving the OWA & Routing servers as 2000?

You need to upgrade your front-end server first, and when you have done so you can still access OWA etc. on the back-ends. Just be aware you still will get the OWA 2000 interface.

Will the OWA server need to be upgraded first even if I introduce a new server with Exchange 2003 on which will take over from the current primary server, or does the OWA server need to be upgraded first only if upgrading the primary server (not a fresh install on a clean server)??

As long as the Exchange servers are part of the same org you should upgrade the Exchange front-end's before the backe-ends.
