If you expand "Mailbox Store" and then right-click on "Mailboxes", there is an option to "Run Cleanup Agent."
What does this do exactly?

"Starts a Cleanup process that updates the information about orphaned/reconnected mailboxes", that's the information that Exchange displays when you move the mouse over this option. Basically, that's just what it does.

To give you an idea of when it could be used consider the following situation: assume you have configured your server to keep deleted mailboxes for some time period. You accidentaly delete a user account or delete the Exchange server mailbox with the AD Directory and Users snap-in. If you run the cleanup agent the system will display that there is an orphaned mailbox (a mailbox without owner) because you set the option to retain deleted mailboxes. If you then create a new account you can associate that account to the orphaned mailbox so that the user can open his or her mailbox again. Running the agent again will display the mailbox as normal again.

If you really intended to delete the users and/or mailbox and want to remove it directly from the system (without waiting the specied amount of time) you run the agent and then right-click the orphaned mailbox and choose purge. The mailbox is then deleted directly and can only be restored from e.g. a system backup.
