Setup:

1 Forest (i.e.. abccompany.net)
3 Domains within the Forest. (i.e.. bdccompany.net, defcompany.net, etc..)

I want to install one email server to handle the email domains of the different domains in the forest.

All trust, replications, and such are working perfectly between the domains in the Forest. I have run ForestPrep at the Forest level and DomainPrep at all the Domain level.

Where do I place my email server to encompass the email of all the domains?

I know that E2k can handle mail for multiple SMTP domains. But how do I get this and Active Directory to work perfectly?

You could install in the same domain that you run domainprep, but if it isn't a best place for you, you could run domainprep in other domain It's depends of your network.
You are the best man to say where instal your exchange.
Remember 1 exchange organization for 1 florest.

I hope be helpfull
