I am planning an Exchange 5.5 to Exchange 2003 migration. I have read conflicting reports on which order to isntall the servers.... particularly the OWA server. some articles say that the OWA server must be the first server installed, others the second....
I have one organisation with two sites - one server per site and one OWA server.
Any advice would be great...

If you by OWA Server mean front-end Server then installing the back-end Server first, then the front-end it will work just fine.

When going from Exchange 2000 to Exchange 2003, or installing E2K or E2K3 service packs, you need to upgrade your front-end first. Going from Exchange 5.5 to 2003 though, you should do your back-ends first. If your OWA server right now is only doing OWA, you probably don't even want to upgrade it. Just do a fresh install of E2K3 and make it a front-end.

Also, the first E2K3 server you install/upgrade will become your Site Replication Service and Recipient Update Service. Those services often have problems when run on a front-end server, so you do need to make sure you upgrade your back-end first.
