I defraged the store on Monday and then had to run a repair using eseutil to get the information store to mount. After it mounted I was able to successfully login via Outlook and OWA with my personal account. Everything seemed fine, all my messages seemed to be there and I didn't have any problems create and deleting messages. My mailbox is very small and less than a year old.

My older users are having problems accessing all there emails. There mailbox sizes are intact via the Exchange System Manager. Outlook is only showing a handful of messages. When they try to access OWA they receive "HTTP/1.1 500 Internal Server Error."

My thoughts:
This problem seems to be relate to an index issue?? That what I think at least. It seems like the older mailboxes are the ones having this issue. We have a handful of newer accounts that don't seem to be having this issue. Should I try Isinteg.exe -fix servername.

This was done in preparation for an Exchange 2003 Upgrade and I have already run forestprep and domainprep for exchange.

Exchange 2000 Enterprise w/ SP3
/upgrade from Exchange 2000 Standard

yes you could run Isinteg command, in fact the process tells you to run
Hard repair - Eseutil /p followed by
Defrag - Eseutil /d followed by

Mounting and Dis mounting the stores followed by

Isinteg -s servername -fix -test alltests.

And yes Isinteg command does fix many odd logical corruptions in your store
