I moved the autodiscover virtual directory to a new website in IIS, so I can have two SSL certificates.
I'm not sure the correct syntax to update the SCP when the autodiscover directory isn't under the default website....
set-clientaccessserver -identity "exchange01" notsurewhatgoeshere..  or
set-clientaccessserver -identity "exchange01 (autodiscover)"

Autodiscover is also the name of my new website in IIS besides default web site...

If you have added autodiscover to that second site you should be able to do get-autodiscovervirtualdirectory | fl and it will show the identity.

(I think that is the command, but it is very late so I might be wrong)
