Why the trans logs and system path should be on a different controller than the mailbox stores?

Primarily because of performance and disaster recovery.

So, most likely, the largest set of drives would be for the message stores, and the smaller and possibly faster for the trans log?

Yes often you set up a big RAID5 (or RAID1 for smaller environments) for the Mailbox/Public stores, then put the log files on a separate RAID1.
