Is their a way to manage users mailboxes from system manager such as delete their deleted items, etc..  I have alot of users that do not empty their deleted items.

Open your server - storage group and right click mailbox store- click the limits tab-

There are also some really cool things you can do to configure users outlook profiles with GPO's- you will need to add the outlk11.adm file (http://support.microsoft.com/?kbid=885682)

Under -User config- right click administrative templates- and add the outlk11.adm file- then open your gpo ****I recommend testing the gpo first**** because I enforced some stationary rules that would have caused some issues in my production envirnoment- anyway after you have added the adm-

Open your GPO go to User config- administrative templates and you should see a "microsoft office outlook" folder open it up- you will find it under "tools [ options" --> other - there are a battery of other options too- hope that helps.
