I have use the move all replicas in 2003 system manager to move all public folders to my 2007 public folder store.

I then dismounted the public folder store for about a week to see if there were any issues with this store being "removed / down".

Starting to remove my 2003 org from the environment and when I mounted the store to make sure the public folder store intances was empty, I found 2 folders with a size of 0kb.

default and exchange v1

Is it ok to remove this database and store if these two folders still exist?

All mailbox users are pointing to the new public foder store and client software is outlook 2003 sp2 or higher and outlook 2007.

Those are system folders that are unique to each server. You don't need to worry about them.
